Did you enter Vietnam within last 30 days? If you did not, you should use the British passport. As the new rule from the Vietnamese Immigration Department, British passport holders

can visit Vietnam less than 15 days without Visa.

If you entered Vietnam within 30 days ago, you can use both of your passport to apply for Vietnam visa normally.
