We have Vietjet from phu quoc to Hanoi at T1 then second flight of Vietjet from T2 Hanoi to mumbai on same day with layover of 3h 30min . Will I need to pay for the visa and is visa required for the same?

Did you enter Phu Quoc with an Visa or Visa exemption?
In case you enter Phu Quoc under Visa exemption, you are not allowed to board the plane to enter Hanoi via a domestic flight.
You have to take the international flight out of Phu Quoc - Vietnam.
